I had the same problem. You need to get rid of the line in the autoexec.bat
file that copies the geos.ini from b:\ to b:\geoworks. Or after you get
everything setup, you can copy the goes.ini file from b:\geoworks to b:\ so
that everytime it starts up it will copy the same file over.
When you setup with all the preferences, it saves the info in
b:\geoworks\geos.ini. Everytime you startup, it copies the old geos.ini
from b:\ to b:\geoworks overwriting your changes.

The second problem is actually part of Geoworks and cannot be "fixed".
Windows 3.1 works the same way. If you've ever had progman.exe crash on you
with other applications open, they will work fine. But once you exit all
the other open applications, windows will quit to dos.
